I just downloaded the latest version of EasyMule version 1.1.1.0. I got a big problem or question: I noticed the amount of data that I had downloaded had a significant percentage loss. I have a tool that recorded the downloaded usage which exceeded 2 GB, but I checked the files in EasyMule and they were much less than this amount (ie. only ~600MB), so what were the other data had gone.

The eMule protocol uses P2P and it's known that the amount of traffic it generates is very high. Due to this cause, the ISP filters the traffic of the P2P protocol. This could be a cause to the missing data show in the recorder. Additionally, it's possible that you've downloaded something else in the background. The recorder analyzes the whole traffic data for the network adapter.
